Pigai began his formal education by obtaining a bachelor's degree in political science from the School of Community Development (STPMD) APMD in Yogyakarta. During his university years, he was actively involved in various student movements, particularly in the reform struggle from 1995 to 1999. From 1997 to 2000, he served as the chairman of the International Papua Student Association (AMP). According to Antara, in 2003, Pigai pursued statistical education at the University of Indonesia, followed by research training at the Indonesian Institute of Sciences (LIPI) in 2005, and completed leadership education at the National Institute of Public Administration from 2010 to 2011. Natalius Pigai then began his professional career as a special staff member to the Minister of Manpower and Transmigration (Ir Alhilal Hamdi and Yacob Nuwa Wea) from 1999 to 2004. During this time, he was entrusted to moderate interactive dialogues on TVRI, addressing political and governmental issues from 2006 to 2008. He also held the position of Consultant to the Deputy for Supervision at the Aceh-Nias Rehabilitation and Reconstruction Agency (BRR) and served on the assistance team at the Directorate General of Regional Autonomy within the Ministry of Home Affairs under Prof Djohermansyah Johan from 2010 to 2012. Pigai was actively involved in non-governmental organizations, including the Sejati Foundation, which focused on the rights of marginalized groups in Papua, Dayak, Sasak, and Aceh from 1999 to 2002. He has also worked as a research staff member at the Indonesia-Japan Cultural Center (1998-2001) and at the Cindelaras Foundation, which is dedicated to the development of local wisdom and the advocacy of farmers' rights. His name gained public recognition when he served as one of the 11 members of the National Commission on Human Rights (Komnas HAM) from 2012 to 2017. As a human rights activist, Pigai is known for his vocal advocacy on issues of justice and human rights enforcement, particularly in his home region of Papua. During his tenure as a commissioner at Komnas HAM, Pigai frequently criticized government policies that were perceived as unfavorable to the marginalized and the fundamental rights of citizens. Natalius Pigai has also authored several written works that reflect his concern for humanitarian issues, especially those affecting marginalized and disadvantaged communities. On his social media platforms, X and Instagram, Pigai often shares posts related to human rights issues. Currently, Pigai is active as a business and human rights consultant for both domestic and international companies. His strong criticism of President Jokowi's government, particularly regarding COVID-19 vaccination policies, has occasionally placed him at odds with government supporters. One notable incident involved Pigai allegedly being a victim of racial slurs by Ambroncius Nababan, the chairman of the Pro Jokowi-Ma'ruf Amin organization (Projamin), which was subsequently reported to the police by the West Papua KNPI. This case was later taken over by the Criminal Investigation Agency of the National Police in 2021.
